My bike running a bit rough now....

Out riding on Sunday and i ran out of fuel after thinking i would get more miles then i did but never mind. Anyway, i think since i ran out i must have sucked up all the crap at the bottom of the tank and now when giving it some it feels like the power band is kicking in later at about 6,000rpm when usually i feel it about 4 and then 8ish.

I am thinking of changing the fuel filter but was wondering if there is something that maybe i could flush the engine with to help it a bit more. Also does anyone know of a good website that can show me how to change the fuel filter on my bike?

My bike is a 1998 Kawasaki Ninja ZX6R

You could be suffering from carb icing, mine certainly was this weekend. Check to ensure the coolant filter inline with the carbs is clear of crud. If it is your fuel filter, it's probably in the tank so just remove the tank and unbolt the fuel tap complete with filter, you can then flush it out. If you've got an inline filter under the tank, just remove it from the fuel pipe and replace it with a new one.

Is this a bad thing or just something i will have to deal with from time to time?

if it is carb icing then you can get a fuel additive called pro FST which will stop it throughout the winter months

Mine has been fine until recently. It's just a case of regularly checking and cleaning the inline filter.
